Analysis of Codon Usage Biasof Chloroplast Genomes in 4 Convolvulaceae Family

Abstract:Inorder toclarifythecodonusage biasofchloroplast genomein Convolvulaceaeplants,4speciesof Convolvulaceae wereanalyzed fortheirchloroplast genomecodonusagepaterns including Ipomoea batatas,Ipomoeatrifida, Ipomoeatrilobaand Ipomoeanil,and the influencefactorsofcodonbiasand theoptimalcodon wereanalyzed.Theresults showed that the GC content ofchloroplast genome coding genes in 4 Convolvulaceae family was less than 50% ,and GC,>GC 12 > GC3,which indicated that their codon was prefer to end in A/U .The effective codon numbers of the chloroplast genomes in 4 Convolvulaceae family was 48.20~51.26,andthe codonadaptation index(CAI),codon bias index(CBI)and requencyof opticalcodons(FOP)were0.157~0.170,-0.096~-0.091and0.354~0.358,respectively,whichsugestedthatthecodon usagebais waslow.ENC-plot,PR2-plotandneutralplotanalysesshowedthatthecorrelation wasnotsignificantbetweenGC 11 , GC2 and GC,andthefrequencyofthethird codonshowedT>A,G>C,which indicated that thecodonbaisof thechloroplast genomes in4Convolvulaceaeplantswasafectedbynatural selection.37optimalcodons werescreenedoutinchloroplast genomecodonsof4 Convolvulaceae family,andmostofthemendedinA/U.Aboveresultsprovidedareferenceforsubsequent studies on chloroplast genetic engineering and genetic transformation in Convolvulaceae plants.
